ESPN's MLB Scoreboard (I like the Game Logs and that the pitch counts
are updated during a game)
(there is also a Minor League Scoreboard)

USA Today's Baseball Stats (has home/away stats (good for park factor
calculations), righty/lefty stats (but beware of small sample sizes), etc.
but doesn't tell you the players' first names)

Baseball America's Minor League Stats
(good minor league stat site)

International League team stats (this site has those hard to find team minor league stats)
- Doug's MLB Stat Page
(unofficial, but (1) the data is provided in a format that's easy to parse,
(2) his team stats show the stats for a player with that team only,
which for traded players often isn't available on other sites,
(3) he lists 2nd-half stats, and (4) in 1997
